I think I've heard someone say something along the lines of "it has to be a cube, because if you're standing next to a city, and you wonder how tall it is, you don't look for the highest ground, you look at how high the wall is". The thing is, you do indeed look at how high the highest part of a city is to say how "tall" it is; as far as I know this is pretty much the only thing a city's height ever refers to.
I think another person said that "foursquare" could not refer to a pyramid - when that is exactly how one would refer to a pyramid that is square, with four sides.
But apart from this, Scripture gives us the height of the wall separately: "he measured the city with the reed, twelve thousand furlongs. The length and the breadth and the height of it are equal. And he measured the wall thereof, an hundred and forty and four cubits" Re 21, so we know the height did not refer to the height of the wall. ?
As to the Egyptians, there is historical evidence that suggests Abraham taught the Egyptians how to make the pyramids (which is where the great pyramid came from, which even has the curvature of the earth calculated into its sides I heard).
