"Judging the twelve tribes" probably doesn't refer merely to "passing judgment", but to assuming leadership similar to that of the Judges in ancient Israel. Since the twelve disciples weren't from twelve different tribes, it also probably doesn't mean one disciple to one tribe, but all twelve disciples collectively over all twelve tribes, united.
This also requires that all twelve tribes will still exist at least in the Millennial Era.
